Options +FollowSymLinks -MultiViews

RewriteCond %{REQUEST_FILENAME} !-f
RewriteCond %{REQUEST_FILENAME} !-d
RewriteRule ^(.+)$ profile.php/?username=$1 [L]

即关闭MultiViews选项。

PS：查看您的 error.log 看起来您的 .htaccess beforeRewriteEngine关键字中有一些特殊字符。
